If I work out on an empty stomach every morning and burn 500 calories, but then have a maintenance level calorie intake, would I actually be losing 3500 calories per week still?
 
No, assuming by maintenance you mean BMR + daily activity + exercise.

Maintenance takes into account your age, sex, height, weight, and current activity level. Therefore, if you are consuming Maintenance calories, then no, you are NOT going to be in a caloric deficit by training on an empty stomach in the morning, since that training will ALREADY have been taken into account for your Maintenance.
