Keflex... To stop infection, effect on further injections/digestion?

I'm just curious... I gotta take this stuff for 10 days or so to get rid of my infection in my right quad.

Since it kills bacteria infections in the body.. My assumption would be it kills the bacteria used for digestion in the small intestine as well, which would hinder my gains. I'm taking it regardless, not like I have a choice, can anyone comment on that though?

And my primary assumption is I'll continue injecting at different sites while taking the anti-biotic; I'm not gonna stop entirely.
