GHR form / knee placement / pain

The GHR is new to me this fall. I've seen and heard of so many variations, I need a bit of direction on this.

I'm just doing BW GHR's, but when I'm at the top, the wood under the pads dig in right above my knees pretty badly. We have good GHR machines so it's not them. Might be my bodyweight or something that pushes the padding away.

The coach at my gym positioned the machine so that my knees are now directly on top of the pads, with the feet held at an incline. Well this totally removed the pain from the wood digging in... but now they are pretty much impossible for me to do reps on.

What should I be doing? Adding extra padding and going back to the position where my knees would drop a bit below the padding? I can't do them with my knees directly on top yet at all... It feels like floor GHR's with someone holding your feet, super hard if not impossible to do a full rep.
 
I would probably just try adding some padding. Some people anatomies are just not meant to fit in certain machines. Sometimes it just doesn't work. You'll probably have to readjust it again though. If you can get it so that the pad is underneath your legs right just make so you're pushing your weight into the pad so that it can't move out of the way maybe?
